Your out of the cup so just start him in your scrimmage or even play him the full game in your scrimmage.

Right. Let you star PG start the two league games and your trainee will start the scrimmage. Easy choice:)
You can let you trainee be the backup and reserve for the league games as well, and have third player getting backup and reserve minutes during the scrimmage.

Well I started him in games I thought we would win which one of them happens to be this week. I am training pressure for my PG's, but my star player is getting 43 minutes and my trainee is getting 5 minutes. How come my trainee isn't getting 48 minutes?

Your star player is getting too many minutes and his GS is really suffering. Ideally u want players to get about 60-70 minutes game time a week. Usually u can start a player 2 games a week with a backup and they get around the right minutes. In your case though your backup seems to be too weak meaning your starter gets over 80 minutes which is too much. You made it worse by playing your star player in your scrimmage when he should have been out of the lineup. Until your backup improves you might only be able to start him 1 game a week and have him backup in the other.

The "minutes" is the accumulated minutes the player has played for that week. (starting on saturday's game and ending with thursday's cup/scrimmage game).

It is important because getting your players the optimal minutes per week of 50-75 min has a direct correlation with an increase in gameshape.
