how badly does going over the 90 minutes per week hurt you? I think i'm going to have to go over it with 1 player in order to win my cup game. i just want to know what kind of penalty i'll be looking at.

That player's game shape will be worse, so he won't be able to play as good for you next week. However, it won't affect any other members of your team.

Someone else can correct me if i'm wrong but training form will off-set the loses in game shape by playing over 90 mins. So i would go ahead and play your best team and train game shape.

The worst case scenario is probably -2 game shape for that player (I believe -2 is the max; has anyone ever seen -3 in one week?). For example, if your player currently has proficient game shape, playing well over 90 minutes would give him a high chance of going down to respectable game shape. The farther his minutes are from the ideal range for game shape (which I think is 50-65 or so), the larger the risk of a -2 drop becomes.

hmmm, so is it worth me training Game Shape to off-set it. My player is on 82 minutes already and i'm probably going to start him.

I would try as hard as possible to avoid training game shape. The long-term training of your players should matter more than almost everything else. The only exceptions I would see are: a game that guaranteed you a cup win or 1st in your league or something equivalent.

so my guy played 130 minutes for the week. I'm guessing i should book in some game shape training. At least i won my cup game and i'm in the quarter finals.
